The WOT add-on is NOT adding those. It looks like something else is. You may want to start disabling add-ons one by one and see when they stop showing up in search results. One good indication is also to check where the links go.

Ratings are all stored correctly, but some mass ratings are missing from the My ratings page due to a pagination issue. We'll investigate.

The reputation is based on user ratings, not the comments you see on the scorecard. Leaving comments is optional, which means people who disagree with the reputation are far more likely to leave them. The comments are from real people, but their ratings don't have much weight, so the reputation remains poor. This happens a lot with various pyramid schemes, for example, where there the victims are recruited to post positive comments.
