Phishing had been seen hosted on the site in August. It appears fraudulent content was uploaded through a vulnerability in Joomla (see eg http://permalink.gmane.org/gmane.comp.security.phishings/62863 ).

What has been done to make the site software secure?

Above-board company. Not on PhishTank, Norton, Sucuri, ESET etc and no other sign of compromise.

I can't see any current problem but would think from your description that the most likely reason for a WOT warning was that your service was abused at some point in the past to send spam.
